There are a lot of good options on the market. I would recommend just measuring the size of the ones that you currently have, and then looking for the best brand/model that is within the budget you have set aside for this project. Alternatively, you can take your car to a professional car audio installer, and ask them to make a recommendation. There are a lot of good options that are not too expensive.

Cheers, Daniel.

MB Quarts upper line or Rainbow, both german both sound amazing. Focal has some nice speakers as well.

Bavarian Sound Works(BSW) has a more or less plug & play setup for subs & speakers. They use rainbow speakers as well.

Hello Zorba, it is now a year later and I wonder if you already have the solution for your problem?
I also want to have something else to "hear" than the standard speakers.
I also heard about a certain power tool within the system of the E39, which must be handled properly, otherwise it will be damaged. A new one will cost around EUR 600.00!
Thanks in advance

This may sound bad but I still havent got round to upgrading my speakers yet. I think I will go with the Rainbows as requested above as they seem to work well with the E39. Will update when I have the upgrade.

A company out if Italy called Hertz Audio & Video makes a 3 way system that fits the e39. I heard them about 2 months ago and they sound really clean. When I update my system later in summer, I will be putting in the 3 ways up front and their 2 ways in the rear.
